The third chapter in the Jason Bourne trilogy (based on the novels by Robert Ludlum) actually begins before the events at the end of The Bourne Supremacy.

Bourne (Damon) is still trying to uncover his true identity and how it all ties in to the mysterious CIA program known as Treadstone.
